Does cleaning an MP3 reduce audio quality?
An MP3 is already a lossy, compressed format: some of the original audio was discarded when the file was first encoded. Noise removal then processes the audio signal itself, and saving the cleaned result back out as compressed audio can introduce a little more loss depending on the workflow.
In practice the point of cleanup is a clear net improvement — a recording that is easier to listen to because the distracting background is lower. It is worth knowing that repeatedly editing and re-encoding a compressed file is never entirely free, which is one reason to start from the best source you have rather than a copy of a copy.
Should I convert MP3 to WAV before removing noise?
Simply converting an MP3 to WAV does not restore audio information that was already thrown away when the MP3 was created. It copies the same compressed audio into a larger, uncompressed container — the detail that the MP3 encoder removed does not come back.
So converting an MP3 to WAV before cleanup does not magically improve the source recording. If you still have the original WAV or another lossless recording, cleaning that original source may produce a better result, because more of the audio is intact to begin with.
